Put it into programming mode by using Fresh AA Batteries, and hold start. Put the set on the controller, and do not remove the controller before it is done syncing macros.

I wouldn't try reflashing the firmware just yet. I would first start by buying brand new AA batteries. It sounds like your letting the power run really low, and the macro controller's modchip cannot function on power that low. So try this for me, first buy new AA batteries and see how it works...
